Why do people get headaches, stomachache (vomit, cough up blood), or flu?

Well, it could be any number of things. A bacterial infection such as Staph, in which bacteria gets into your body and multiplies like rabbits on ecstasy is one cause.

Another is just your everyday average influenza-virus that gets into you and inflames your lungs and your chest, or it could be something more serious. Acute-HIV infection is a period of a week or two from the time of the exposure to when you test positive for it.

During that time, billions of HIV-virus copies are filing up in your blood. That can create flu-like symptoms.

There's lots of causes.

As for the others: Headaches are spasms of the brain which your neurons interpret as pain. The stomach-ache and vomiting is your body's attempt at clearing out the crap in your stomach.
A lot of bacteria and viruses can live on things for a long time. Touching them then putting your hands in your mouth, rubbing your eyes, or nose will transfer them to you. Then you get sick
