With HPV you could be experiencing the symptoms while engaging in sexual activity. One that is what I'm thinking is PID - you may have a mild case of it due to HPV, yet this is something your doctor will have to consult with you over. Depending on the type of HPV you have (mind you there are over 100 strains of it to date), it may have caused some type of damage.
Again, consult your doctor over your diagnosis and make sure you have a full pelvic exam along with a possible ultrasound to see if there is any current damage.

It could be that the virus is damaging your vaginal parts, and causing pain.

I assume you had a full exam. Didn't you get treated for the HPV? Probably its a good idea to take a break from sex and fix the problems.
